A benchmark experiment comparing the running times of the GS kernel dynamic programming algorithm and a naïve implementation of the GS kernel. This figure shows the speedup of the dynamic programming algorithm over a naïve implementation of the GS kernel as a function of the kernel parameter L. The running times were recorded while computing 2,500 kernel values for peptides of length 15, 35 and 55. The other kernel parameters are σ p = 0.5 and σ c = 0.5.
