From: Adaptable probabilistic mapping of short reads using position specific scoring matrices
Sensitivity as a function of PPV for BWA-PSSM, BWA, BWA-MEM and Bowtie2 using single-end PAR-CLIP data simulated using ART. The curves for each mapping program were obtained by filtering for varying mapping qualities. The top line for BWA-PSSM (PC) includes the PAR-CLIP model. The results are based on the PAR-CLIP simulation shown in Table 3a. Bowtie and GEM are excluded as they do not provide MapQ scores.
