Different colors are applied to represent structures of different sizes. Each point corresponds to one alignment between a query structure and a subject structure. The x-axis is the percent of coverage by Rsearch and y-axis is the percent of coverage by RSmatch. (B) Performance comparison of 5S rRNA. A 5S rRNA was randomly chosen as the query structure and ten others as the subject sequences. The median value of the ten structure coverage values was then calculated. This process was repeated 100 times to generate 100 points for the graph. Therefore, each point represents one particular query structure. An example alignment of two 5S rRNA was shown: (C) the query structure is X07545/505-619; (D) the subject RNA is X02729; and (E) the detailed alignment by RSmatch.
