Table 4 List of scanner parameters. Overview of the scanner effect parameters.

From: Simulation of microarray data with realistic characteristics

R power

Scanner power is used for histogram equalization, more power yields brighter image.

R b

The dynamic range of the scanner. Intensity values are quantized to 2 R b MathType@MTEF@5@5@+=feaafiart1ev1aaatCvAUfKttLearuWrP9MDH5MBPbIqV92AaeXatLxBI9gBaebbnrfifHhDYfgasaacH8akY=wiFfYdH8Gipec8Eeeu0xXdbba9frFj0=OqFfea0dXdd9vqai=hGuQ8kuc9pgc9s8qqaq=dirpe0xb9q8qiLsFr0=vr0=vr0dc8meaabaqaciaacaGaaeqabaqabeGadaaakeaacqaIYaGmdaahaaWcbeqaaiabdkfasnaaBaaameaacqWGIbGyaeqaaaaaaaa@3072@ interval.

R eq

If set, histogram equalization is applied.

R th

Threshold parameter for quantization, values over the threshold are saturated.

R Rch

Number of channel that is considered as red dye.

R Gch

Number of channel that is considered as green dye.

R errors

If set, scanner errors are applied.

R angle

Angle at which the slide is scanned.

R mm

Misalignment between red and green channel.
