Matching sequences. Let X and Y be two protein sequences, as illustrated in figures A and B. (A). For the pair of subsequences x 1 and y 1 we add a matching subsequence Γ 1 , identical to x 1 and y 1 , to the matching set E4X, Y. Similarly, we add Γ 2 identical to x 1 and y 2 , and Γ 3 identical to x 2 and y 1 . However, since x 2 ⊂ x 3 and y 2 ⊂ y 3 , (x 3 and y 3 are shown in figure B) we do not add Γ 4 , identical to x 2 and y 2 , to E4X, Y. (B). For the pair of subsequences x 3 and y 3 we add a matching subsequence Γ 5 , identical to x 3 and y 3 , to the set E4X, Y, even if x 3 overlaps with x 2 .
