Local alignment-based comparison of protein sequences could lead to erroneous inferences when applied to the prediction of novel PPIs. In this example, the query microbial protein M shares a subsequence (functional domain) with the host protein H1. However, the template interaction between proteins H1 and H2 is mediated by a different domain. If this piece of information is unavailable, a spurious interaction between M and H2 may be inferred
