The absolute difference in TPM between polyA+ and ribo-minus libraries was reduced if expression was quantified against a smaller reference transcriptome. Although the difference was significant (T-test: T = 13.54, p < 2.2 × 10−16), it had a negligible effect on the shape of the distribution (Cliff’s delta = 0.13). The data used is from BMDMs prior to LPS stimulation. Only genes quantified at TPM > 1 against both reference transcriptomes are shown (n = 14,584). Bins have width 0.25
