Maximum likelihood phylogenetic tree of the 14,178 complete genome assemblies examined in this analysis. The tree was obtained from a concatenated alignment of the sequences of the 107 housekeeping protein coding genes listed in Additional file 1: Table S1. Purple tree branches correspond to archaea, while the remaining branches correspond to bacteria. Only the main phylogenetic groups, composed of more than 20 assemblies each, are annotated. The Tenericutes clade is branching from within Firmicutes in accordance with the current established view on the origin of this group [26, 27]
