An example of soft-clipped alignment. There is an insertion in the human sample. One long read has two soft-clipped alignments. For this long read, the region [refstart1 refend1] in the reference is aligned with the region [readstart1, readend1] in it, and the region [refstart2 refend2] in the reference is aligned with the region [readstart2, readend2] in it. The two green parts represent soft-clipped
