The nucleotides that lie within the sphere and delineate compartment 1 (nucleotides consecutive to base i before leaving sphere, indicated with a red arc) are counted as the base condensation measure and the nucleotides that lie within the sphere and delineate compartment 2 (nucleotides on sequence that has exited and re-entered sphere, indicated with a blue arc) are counted as the base looping measure. The total number of nucleotides contained within the sphere is counted as the base density measure.
