Boxplots showing the marker error rate estimation for each the six tools: GenCall (original and optimized cluster files), GenoSNP (original and optimized), optiCall (without excluding markers failing Hardy-Weinberg) and zCall. The numbers at the top of the plot represent the mean of the error rate distribution and the red lines are the median of each distribution. Red dots represent the outliers according to the interquartile range. Values above 1/3 were discarded since it’s not plausible to have such a large error rate in practice [22].
