Comparison of detected AS candidates to 41 RT-PCR confirmed AS events. rMATS was originally used by Lu et al. (2014) [24] and Shen et al. (2014) [19] for the detection of the AS events in the PC-3E and GS689.Li prostate cell lines. They chose 43 AS events and validated 41 by RT-PCR. For two genes (FN1 and KRAS) the RT-PCR failed and, thus, it is unclear whether they represent real events. All events were identified by Manananggal. However, several events showed only very small changes (<15%, numbers to the right of rows with exclamation mark). rMATS detected all events but the exon skipping in SLC37A2 and reported a high FDR for the event in ARFGAP2. DEXSeq detected all events but the one in IGF2BP3 and Cuffdiff failed to detect 17 of these exon skipping events
