First, for each profile pair (G i and G j ), gene group counts are converted to a binary representation. The significance of co-occurrences is then evaluated using 2 different methodologies (DPCP and WRUNS). The gray branches in the DPCP tree indicate compressed subtrees (see main text for details). On the right hand side, gene group size based methods. First, ancestral group sizes are reconstructed, and the group size change at each branch is calculated (see main text for details). Then, profile pairs are tested for evidence of co-evolution (GSCOR and GSHGT).
