The running time for ERA (blue triangles), LocARNA (red crosses) and RNAforester (green stars) on aligning 1,000 pairs of randomly selected RNA structures from the Rfam database. The x-axis corresponds to the average sizes of the RNA structures being aligned, which is computed as the product of their average length (l) and their average number of base pairs (n). The y-axis corresponds to the actual running time in the unit of second. We can see that ERA is significantly faster than the other two tools.
