Rates and equilibrium frequencies from the Pfold phylo-SCFG (left panel) are compared with those estimated by the phylo-EM algorithm from Rfam (right panel). Substitutions from non-canonical to canonical basepairs are blue (pairing gain), canonical to canonical are red (pairing conservation), non-canonical to non-canonical are black (unpaired and no change), and canonical to non-canonical are yellow (pairing loss).
