Each MCy5, MCy 3 and MCy 2 -spot value are calculated as the Cy5, Cy3 or Cy2-value divided by the average intensity I, (log2Cy5+ log2Cy3+ log2Cy2)/3. The red line in each plot shows the Lowess smoothing of the entire data in the plot and should ideally be a straight line on zero. Both the 'SC-quantile' and 'SC-2D+quantile' methods remove intensity dependant bias. The values for extreme observations are more or less unaffected after spatial loess normalization.
