Performance of popular multiple sequence alignment programs relative to DECIPHER on the HOMSTRAD-mod (H-mod) and PREFAB-mod (P-mod) benchmarks. PROMALS [27] exhibited the best performance on the smallest sets of two sequences. MAFFT [49] had the best performance on small input sets of 125 sequences, where it uses a much slower consistency-based strategy. MUSCLE [50] showed the worst performance on larger sequence sets.
