These alternatively spliced exons are also highlighted on the meta exon track. One exon appears to have a higher expression in GS689_Li samples. However, this exon overlaps an exon of an antisense transcript (indicated by the red box on the AS transcripts track) and thus does not represent a valid alternative splicing event. The isoforms shown at the bottom were selected in a way that represents the coverage plot best. Please note that some of these isoforms (especially the last two) might represent incomplete transcripts that are included in the gene reference
