Comparison of F1-scores for SNPs calling using the assembled genomes and using the sequencing data. A box and swarm plot depicts F1-scores for precision and recall for SNPs calling using perfect assemblies (Score ≥ 99) produced by the ten mitochondrial assemblies methods using MUMmer and the original sequencing data using Mutserve. Overall, GetOrganelle and MitoFlex had the highest mean F1 scores (0.919) at the 10X sequencing depth, whereas MToolBox and NOVOplasty performed consistently at all sequencing depths with a mean F1 score of 0.897 and 0.890, respectively.
